Daily google is blocking 1000s of websites due to malware contain pages. According to my experience I have seen the same issue happened due to the programming issue or lack of good antivirus in the developer system who upload website using ftp protocol or transferring the database using local enterprise manager or mysql yog. The website hacking is happened due to the  following methods.

1). compromised server

If server got some virus attack all websites will be hacked . In this case you have rebuild your server and install proper Antivirus and Enable good Firewall with proper set up.

2).Application with Bug

In this case your database can be hacked through sql injection. Hacker will fill up some Javascript to download the virus from the remote server. So if one visitor of your website without having good antivirus, he may get virus or malware in his system.
If some of the page is updating the database field without having  user session, then hacker can update the db easily. You have to check all pages where db fields are updating. If there is no proper session variable, kindly change your code. More over if you are backing up or accessing  your database from your local machine, kindly make sure you are using good antivirus. According to my experience Kacpersky is the best one for windows system. Per system it will cost you only Rs.200/- from local market.

3).Lack of good Antivirus in Local system

If you dont have good antivirus , just avoid to use ftp or database access from your local system. Without having good antivirus, if you access your db or ftp server, hacker will get your user id and password easily. so that they can hack your website easily.

Once you have taken enough precaution, you can  clean your virus attacked website. Better you can delete all files from the current site , or you can remove the inserted java script code from each pages of your site.  After that reset your ftp password and db password.

Now you can unblock your domain from the google.

You can vistit http://www.google.com/webmasters/tools/
you can register your account and manage any number of sites. Once if you have requested to review your site, within 5 hours time google will review your site and if no malware they will unblock your site.
